Dos chicas jóvenes, Mei y Satsuki, se mudan a una nueva casa cerca del hospital en el que se encuentra su madre. En el patio junto a la casa ,existe un gran árbol que es el hogar de tres Totoros, dioses de la selva. Poco después, reciben noticias desde el hospital de que su madre no puede venir a casa como había prometido, por lo que Mei (la más joven) se escapa para ir a visitarla. Satsuki tiene que recurrir a un Totoro para ayudar a encontrarla.

Jiro sueña con volar y diseñar hermosos aviones, inspirados por el famoso diseñador aeronáutico italiano Caproni. Corto de vista desde niño y por ello incapaz de volar, Jiro se une a la división aeronáutica de una compañía de ingeniería en 1927. Su genio pronto es reconocido y se convierte en uno de los más prestigiosos diseñadores aeronáuticos. La película relata su biografía y recrea sucesos históricos que marcaron su vida, como el terremoto de Kanto de 1923, la Gran Depresión, la epidemia de tuberculosis y la entrada de Japón en la guerra.

Tras sufrir el ataque de un monstruoso jabalí maldito, el joven Ashitaka emprende el camino en busca de la cura que detenga la infección. Mientras, los humanos están acabando con los bosques y los dioses convertidos en temibles bestias hacen todo lo posible por protegerlo encabezados por Mononoke, una princesa guerrera. Ashikata deberá escoger bando y decidir si ayudar a los hombres o las deidades intentando detener la maldición de su herida que se extiende por su cuerpo sin cuartel.

La película muestra el crecimiento psicológico de un adolescente a través de interacciones con sus amigos y su tío. Está basada en el libro de 1937 del mismo nombre escrito por Genzaburo Yoshino.
